Can somebody give me a hint how to export/import current criteria builder settings?
I have already tried to export and import the configuration by exporting/importing its corresponding querytransformers xml property. But the import looks quite different and all parts of the criteria are no longer parameterized.

This isn't something we've been able to reproduce here.
Please send me the sample project in which this problem could be reproduced.
Changing the where critereria via the criteria builders gui won't update the query transformers sql and filters objects.
Can you please explain this statement: "I'm no longer able to update the sql statement of the queryTransformer via the CriteriaBuilder component."

you are right, changing the load order will solve this issue but now I'm no longer able to update the sql statement of the queryTransformer via the CriteriaBuilder component.

What we've found is that a query which corresponds to the exported conditions must be loaded before loading these conditions. In this case you'll see exactly the same picture after reload from export as it was before exporting.
